Once upon a time, mysterious creatures called the "Kiiju" invaded the solar system, causing humanity to be displaced and forced to wander the vast universe on massive spaceships the size of planets known as Sidonia. A long thousand years have passed, and now the residents of Sidonia have not encountered the Kiiju for a hundred years, but they have never relaxed their vigilance, training generation after generation of pilots to operate the humanoid weapons known as "Guardians." One day, a young man named Takato (voiced by Ryota Ohsaka), living underground, climbs to the surface out of hunger, steals rice, and gets caught. At the behest of the captain (voiced by Sayaka Ohara), he becomes a trainee of the 628th batch of Guardian pilots. Here, he meets a kind girl named Shirogane (voiced by Aya Suzaki), friendly third-gender person Izana (voiced by Aki Toyosaki), and the proud and obstinate Nikito (voiced by Takahiro Sakurai). Not long after, the boys embark on a collection mission and unexpectedly encounter the Kiiju, which they have not seen for a century. The long-dormant war in the universe is about to begin again...
